Shoes off if you are not in uniform is my understanding.

I also believe this is the case. When I got my new Justin Roper airport friendly boots I wore them during my commute out of uniform and the TSA nazi told me to remove them or submit to the search. I refused the boot removal and submitted to the search to make them work. Needless to say, I commute in uniform all the time from my home.
As a side note, in ORD, if you display a proper ID I have noticed they will not make you remove shoes, even in civies, as long as you don't beep going through the detector. They seem to respect the ID a bit more here.
 
Hava Joes. Not cheep but waterproffed and very comfy. Have a metal shank but I make it through the metal detector all the time no problem.
