I filed an outbound and inbound eAPIS manifest and got a cleared for departure/submission email for the outbound but simply a submission reciept for the imbound.

Should I expect an email clearing me back into the United States closer to the return date (3 days from now)?

In the email it did say:
"...Notices of arrival and/or landing rights must be coordinated directly with the CBP destination Port...'

Anyone else worked this on an Over-fly? Does this mean as long as the arrival airport's customs guy says my arrival is ok i am good or should I get an email from eAPIS confirming it is approved as well?

Is this your first time using e-apis?

What you describe is 100% normal.

Inbound:

CBP is confirming receipt of your submission. This email does not
confirm that your manifest is valid, accurate, and/or complete. It is
only a receipt. You may be subject to penalties for failure to comply
with regulatory requirements.

Notices of arrival and/or landing rights must be coordinated directly
with the CBP destination port. Port specific contact information can be
found in the Private Flyer's Guide at www.cbp.gov. CBP recommends that
you print this email for your records.

As the inbound email says, its up to you to arrange the inbound arrival with the local Customs office as per their requirements. Ours wants a fax with an itinerary and a confirmation phone call.

Sounds like you have made those arrangements? - you are all set.

Enjoy!

Like g-200 said, seems like all local customs are different so make sure you call them.

With that in mind:

I cleared in Miami and talked to a customs agent there and she told me that all they need now is a phone call with your tail number 1 hour before. They use that tail number to pull up the eapis manifest. So there was no need to fax another itinerary.

Sure would be nice if they all did it the same so we know what to expect!

US Customs/CBP makes Hogan's Goat (read: Cambodia) look like a swiss watch. They are the singularly most fouled up governmental agency I ever deal with, surpassing TSA.
