I'd be surprised if you find a college with a strong emphasis in aviation meteorology. I'm guessing that you'll probably have better luck with just meteorology, which is somewhat common, although not terribly.
 
I know the University of North Dakota has a Meteorology degree. Since it's also a big aviation school, I'm sure most of the Meteorology majors are there to pursue that path. The only difference in the aviation direction is probably just a few extra classes, though.
