Is the inboard portion of the flap connected to a fence of some sort? What is the purpose of that?

It's known as a "fillet flap" and serves to enhance the aerodynamic characteristics of the wing near the fuselage root and also the effects of the main landing gear, which hang directly in front of the fillet flap area when the gear are extended in flight.

Side note, the 707s built as E-3s do not have the "fillet" flap. I don' t think the Navy E-6s have them either.
