I know that a medical certificate can have restrictions imposed on it, (Like no night flying), but what about your actual pilot certificate? Obviously, you are expected to conform to any limitations on your medical, but are those same limitations listed on your pilot certificate?

For example, if I pass the checkride and still currently have limitations on my medical, will I need to acquire a new pilot certificate if/when I have the restrictions removed from my medical? Or do I just keep the same pilot certificate, and simply continue flying with the new medical?

Medical limitations apply to your medical certificate.

Flying limitations (such as multi engine VFR only, or multi engine centerline thrust only (ie. one engine in the front, and one in the back...not one on each wing) apply to your pilot certificate.

Elvis had a mouth-tick restriction on his medical.
Yet he got issued a PPL. That's cause he worked for Nixon as gun runner in Tennessee. Anyway, his PPL License didn't have a tick-endrosement on it.
I think I answered your question.
