Yes, you might have to jumpseat to your Military base for duty and then back to your Civilian job. People do it all the time.
 
Does that change if you're on active duty orders? I'm on a LOA from my company, but they told me to keep my ID and all that. Is is still legal to JS?
 
Are you on orders?

Most companies have a prohibition about jumpseating for "business" purposes. IE: if you are on orders, then the DOD ought to buy you a ticket. If you were on leave, well then we have a grey area now don't we.
