Yes you may change your IFR alternate while enroute.
Per my companies policy, I may not allow a flight to continue to it's destination unless the wx conds. at my alternate or alternates are at or above the alternate mins specified in the ops specs, meaning I better get ahold of the flight, change the alternate and make sure I have enough fuel to continue to its primary destination, new alternate, +45 Reserve.
This does not mean that I want the flight to divert to that particular alternate in the case that the flight can not make it into its destination airport. Example...Destination is TTN, NJ, "Legal" alternate is BWI which is 110 miles away. At arrival, TTN is way below mins and PHL which is 30 miles away is at or above landing mins.
Do we go to BWI or PHL??? I choose PHL. (you also have to consider the current situation as well)

When a "canned" flight plan is filed, no alternate is given to ATC. If I change alternates with a flight while enroute, ATC never knows.
A canned flight plan contains the company's ID and flight number,
aircraft type and equiptment, TAS, departure airport, proposed departure time, flight level, route of flight and destination, and the ETE.
