From personal experience can anyone offer insight as to which airport is the best to commute to, and has the least amount of ATC delays.
 
From the way it was explained to me, JFK and LGA are FAA slot-controlled airports while EWR is controlled by CAL thru agreement with the FAA.

I was told this results in more cancelled flights (but shorter delays) for JFK and LGA and more delays (but less cancellations) in and out of EWR
 
I think JFK would be your best bet for commuting in and out. Seems like they really keep things moving due to all the long haul international arrivals/departures. I have been delayed going in/out of LGA a lot more than JFK. JFK is pretty predictable with the late evening international departure push, thats about the only departure delays you see regularly.
 
Follow-up question.

Which of the three (EWR/LGA/JFK) have the best ground transportation to NYC? I was thinking JFK with the Airtrain since it runs 24/7.

The longest ride is from JFK, and if it is rush hour on the Van Eck PKWY, it is He!!. When Prince Charles and Camilla visited and flew into JFK, it took them 5 hours to get to Manhattan, which doesn't happen too often to that extent, but it is funny it happened to them. LGA is closest, followed by EWR. Most business people who fly the Shuttles prefer LGA for that reason. The Airtrain would probably cut down on the time, although I have never taken it. I have heard they slow that thing down sometimes.

EWR to NYC is 25 minutes on the NJ Transit. I would doubt the trains are anywhere close to on time (if they are even running) today. It is the Northeast Corridor line from the airport to Penn Station NY.

You should try commuting today.
